After a time the email addresses were populated again in the Users area in the form of user@ALIASDOMAIN. This did not happen immediately. Is there a cron job that applies new alias domains to user accounts?

Cross-domain per-account alias address is not supported in EE yet, will try to implement it soon.

Did you modify any settings? Especially Postfix.
