For some reason if I receive and email while its open it will show for a few seconds and then disappear. Not showing any of my emails accept one.

anyone see this before?

Do you have another mail client application configured and retrieve emails via POP3 at the same time?

No, I only use roundcube.

Try to monitor Dovecot log file for possible POP3/IMAP operations.
