Can the default settings for the out-of-office settings deleting incoming mail be changed? If so, how? I understand that this setting is kind of prominent, but this really should be set to keep the mail without the user making that choice. IMHO this is a pretty big flaw.

The default out-of-office message doesn't remove / delete incoming email. You may need to check both global sieve rule and per-user sieve rules to figure it out.
