On IredMail-PRO in the domain list, I see the USERS field with the exact number, but instead in the "domain" table the mailboxes field is set to 0.

As if it does not update.

If I try to insert a new email on that domain, in the panel I see the correct count, but on Mysql I always see 0

Column "domain.mailboxes" is used to limit how many mailboxes a domain admin can create under this domain, not a count of current existing users.
