All of the services have separate users/passwords in the DB, I'm just trying to cover my bases that if I wished to change the password for the root user in MySQL would there be any negative impact on the system, any problems I would expect to encounter with the operation of the mail server?

Please update root password in /var/vmail/backup/backup_mysql.sh after you changed root password. That's all.
